Abstract:This report describes preliminary benchmarks performance for AMBER v8 on BG/L, as an outcome of Blue Gene applications workshop at Argonne National Lab (April 27th-28th 2005). Moreover, a number of critical scaling characteristics are explored in order to scale the computational biology beyond the current limits. Some issues, which were encountered while compiling and running AMBER v8 on BG/L are also discussed.

Presentations from the INCITE BG/L workshop on March 1-2, 2006 at Argonne, Bldg 221 (MCS) in room 216. The workshop was a hands on workshop, provided to the INCITE project members to help them port their codes quickly to the BG/L system. Presentations available here:
  1. BG/L Architecture Overview (Ray Bair). A basic introduction to the BG/L architecture. The focus was on the BG/L architecture, the chip, memory, layout of the system and networks.

  2. BGL System Introduction (Susan Coghlan) A basic introduction to the Argonne BG/L System. The focus was on the configuration, layout, gaining access, general use and getting help on the Argonne BG/L system BGL.

  3. BG/L Optimization Tips (Andrew Siegel). An in-depth discussion of some optimization issues on the Argonne BG/L System. General CPU info, FMA instructions, misc notes, data alignment, compiler use and profiling.

Presented by Susan Coghlan, Katherine Riley and Andrew Siegel on February 10, 2005 at ANL, Bldg 221 (MCS) in room 216. The tutorial consisted of three parts:
  1. A basic introduction to the Argonne BG/L System. The focus was on the configuration, layout, gaining access, general use and getting help on the Argonne BG/L system BGL.

  2. A basic introduction to the parallel issues on the MCS BG/L System. The focus was on the BG/L networks and how they affect performance, how the OS and resource limitations affect jobs, using the second CPU, MPI issues, partition mapping, profiling and debugging.

  3. An in-depth discussion of some optimization issues on the Argonne BG/L System. General CPU info, FMA instructions, misc notes, data alignment, compiler use and profiling.
