Yao,

I can answer 2 out of 3.

Charm is in /soft/tools/charm-5.9.12

There are 3 versions of NAMD available:
  /soft/apps/namd-2.6b1 as you mention
as well as
  /soft/apps/namd-2.6  (current version)
  /soft/apps/namd-2.6-commlib  (ibm version with proprietary tweaks)
